How many charge controllers?

Even if you only had one MPPT charge controller you will still get something from the array that is not in the sun. The controller will try to find a compromise between the arrays.

Are these two arrays in series? (I really hope not)

What inverter do you have?

I hope your inverter is of the type similar tothe Sharp 3500 model :

http://solar.sharpusa.com/solar/inverte ... -3,00.html

If so, you are in luck, since it supports up to three differently oriented arrays.

If not, you're out of luck.

Not a great situation but much better than if both arrays were in series.

As long as each panel in each 48V string is in the same plane, the MPPT will come up with a compromise operating voltage.
